well you didn't weld a couple of vets correctly there I can see from your wireframe
"What's the darker gray area?"
I'm just guessing here but it may be the shadow.... and you are getting some weird ones maybe because of the poor edge flow you have there.

probably a smoothing group issue too.

Is there a way to get rid of the smoothing?
Is there a tool that helps to see bad welds?

smooth modifier, you can turn off smoothing there I think
bad welds, you gotta deal with them manually .. its not that hard and they are pretty obvious ..

with the smoothing off it looks better but I can't tell where the problem is in the welding.

drag a box with your mouse over each vertex that should be alone and see what it says "vertex xxx selected" or "2 vertices selected", if its the latter - there's your problem

Another tip which I got from a "model your own tire" tute is to go into border mode and select all (ctrl+a). This will highlight all areas where the mesh breaks.
If you hold down ctrl and go into vertex mode you can then weld all the vertices in one go.

The light blue rectangle is nothing to do with welding, you just have two verts that haven't been connected by an edge.
Select them both and hit 'connect' in the modify panel.
For all the other dark/light errors select all faces and hit autosmooth. Done.
