Rotate a character?

This is probably going to sound a bit stupid, but I'm having trouble rotating a character from an upright to a horizontal position. It already has bones and IK chains in place. I thought that if I simply select the entire mesh and skeleton, I could perform a rotation of the whole thing. But every time I try, the limbs bend in the most gruesome positions. Why does this happen?

Because you're selecting the whole skeleton.

Just select the top-level control for the skeleton, whatever that is (i.e. whatever is at the top of the hierarchy). Maybe the pelvis, or a big shape at the base of the character if it's like most really decent rigs I've seen.
