Post-Render Compositing :: Some questions

I am working on integrating a 3D object into a photograph of my desk and I would like more control over the composition by builidng up the layers in Photoshop.

Firstly, I am using MR to render. What is the best file format for me to render out, and what render elements should I use?

Secondly, what order do I layer the elements in Photoshop?

I did a test using PNG's, using diffuse, specular and shadow, but with terrible results.

Lastly, I have a mr Matte/shadow material on a plane to give shadows. I have a background image setup, and when rendering in 3DSM, clear curved plastic on my object "bends" the image behind t, like in real life. but I need to turn off the image for the render passes. Is there a way to get the background image to only appear in the clear plastic?
