Delete Overlapping polygons

I have to fix a mesh that has overlapping polygons. Welding vertices doesn't help, since there are some polygons scaled to zero that act like a single edge.
What I've tried:

xview, select overlapping faces (problem: topology is not preserved)
stl check (problem: deletes almost everything)
weld vertices (problem: some polygons that are scaled to zero are not deleted)
reset xform (problem: nothing changes)

Did anybody ever had this kind of problem?

Edit: reading around I think I'm looking for something to clean degenerate faces (polygons with 3 collinears vertices, forming a line).

Second edit: nope, meshop.removeDegenerateFaces $ didn't work too

I've had a few objects sent to me in the past that were essentially duplicates of themselves and attached as one. Sometimes I could get lucky with an element based selection, but other times it was just too far gone to be workable. My only solution was to rebuild it manually.
